Upon further review (still NCAA) I knew I was missing something. If indeed the center is standing up with the ball then turning around to hand it to the quarterback, this is an illegal snap and should be blown dead immediately. A legal snap is defined as one continuous backwards motion. While it does not have to be between the legs, it cannot first be lifted or moved forward (see this a lot on deep snaps for punts or field goals but rarely called). Therefore, the play should have been stopped as soon as the center stood up with the ball, at which point any further contact by either team could have resulted in a dead ball personal foul. And while an unsportsmanlike conduct foul could be called on the offense, flagging them for an illegal snap should stop any further potential problems on the play. Of course, if the coach had discussed it with the officials before the game, they could have told him it was illegal.
